Is it normal for a male cat to be acting like a "dad"?

It's completely normal. Cats are very sensitive to other cats, and I believe your male just senses that the kitten has had a hard life, and wants to make him as comfortable as possible. I would get all of the cats neutered though, as when he grows up the kitten is probably going to vie for the dominant cat position, which means all three will be spraying.
